September in Croatia is generally mild and sunny and still beach friendly. Not as hot as August obviously, but still warm enough to enjoy. Temperatures are usually not below 25 and not above 30 C in this period. Nights are definitely cooler, you'll need a light jacket. It might rain but generally in northern parts of the country, Slavonija and Zagorje regions. 
 
On the other hand, the August madness is over and all destinations, even those most popular like Dubrovnik or Hvar are not packed out as in a high season.
